The problem you are having is called water hammer. It is a condition caused by the water in your system bouncing back and forth in the pipes when a flow is induced by someone turning the water on or off.
It can also be caused by a valve such as a toilet tank valve that has a loose washer, or is just getting old and needs to be replaced. But the effect is still the same.
To solve this you need to replace the toilet valve, or install a device called a water hammer arrestor that basicly acts as a shock absorber for your water system. They are both available at most home improvement centers, and hardware stores.

I'm referring to the valve that lets the water into the tank. Not the one at the wall.
The reason why its only a few times a day can be attributed to the temperature of the water or the valve itself. If it only happens during the day it is because its a little warmer perhaps. It can also have to do with the pressure of the water. Higher use during the day can result in just a little less pressure.
