A 3.5 lb chihuahua can get around 5 mg of Benadryl twice daily. Children's Benadryl liquid is 5mg/ml so 1 ml twice daily would be your dog's dose.

On the measuring cup thingy, it only starts at 5mL or 1tsp, I have been giving her half a tsp. Is that about right?

Yes, that should be fine. I forgot that the medicine doesn't come with a syringe you can use. The nice thing about Benadryl is that the only side effect is it may make them a little tired but is otherwise safe so 1/2 teaspoon twice daily should be fine.
