I have lost my only key for my 2006 Yamaha YZF-R6. What are my options? Can I order one from Yamaha with the VIN? Can a locksmith make a key?

I'm going to give you a link for Lock World, if you have a key number I think they can cut you a key, they actually do Yamaha's keys for them. I'm not sure if you can go to them direct or you have to go through a Yamaha Dealer, but Yamaha is set up through these guys to source their keys.

i do not have the key code. is that something that is retrievable by vin? how do i get this code to cut a key?
You need the number on the key, if you don't have that then they won't be able to do it that way. Now if you purchased the bike new or maybe know the dealer that it came from sometimes dealers will have record of the key code.
I would call Lock World Monday (I don't imagine they are open on the weekends) and explain your situation, like I said that actually facilitate Yamaha's key program.
I think you will likely have to send them your Ignition switch, it will still be way cheaper then getting a new switch, this way if they can make a key for your switch you won't have to buy a lock set in order to have everything keyed the same.
Your probably looking at $250 for a lock set, verses maybe $30 plus shipping.

When you loose your keys you loose them, its kind of like loosing your wallet, most likely you'll never find them again.
So you can go purchase a lock set and then have a dealer install it and after the dust settles it will likely set back about $400 !
I worked for a manufacture for 24 years unfortunately there is no other options, until this company in San Francisco took the initiative to help ease the manufactures pain and came up with a low cost option for replacement keys.
I don't know exactly what answer you were looking for but like I said you can spend about $400 on a lock set or about $30 and be able to ride your bike again ?
When you posted your questions you asked "what are my options" I think I answered them.
