Hello and welcome to Justanswer,
My name is XXXXX XXXXX X am here to assist you with your question.

In most cases if the 3rd break light is working and the rear are not then you most likely have a bad multi-function switch ( TS switch) as the rear lamp circuit has to go thru it. Start with testing at the connector on the switch for the breal ight signel . If its going in and not coming out replace the switch. The brake signel is the red/lite green wire.

Even though turn signals work, it could be the multifunction switch?is it routed through the switch? just want to be sure, thanks

Yes the break light circuit splits of from the break light switch and one side goes to turn signel switch and the other goes to the 3rd break light, to know for sure see if you have break light power on the red/lite green wire going into the connector at the TS switch, Its pretty common as well.
