Have a D318 Cat power plant on my saw mill. Years of no repairs. This spring put fuel in tank and started sawing. About two hours in the engine quit. Checked tank, empty, checked dip stick, at least six inches over full. Took fuel pump off the the idle gear junk and some of the other pieces didn't look to health. Finally found after market parts put back together, back on engine, engine started right up so went to sawing. About two hours in, engine quit fuel in crank case again. Need help.

You describe replacing gears but, did you have the fuel injection pump rebuilt?

That is likely where the fuel is coming from. The transfer pump attached to it could be leaking or the injection pump barrel and plunger groups may be leaking.

The engine runs fine. The transfer pump isn't attached to injection pump. Do you have diagrams of the engine? What you are talking about doesn't seem to be my engine.
