Now, is there a way to avoid this problem in future re-occuring when Apple again update their IOS?
Hi,

Yes, there is a way you can prevent this from happening in the future.
When Apple comes out with a new update, you can simply remove the Kindle app before the update, and then add it back after the update. The library will stay on the iPad, and because the App itself is gone, it will not be modified.

This will prevent any such problems, and you won't have to d/l the books again.
