Resolved Question:

i thought i fixed this problem, but i didnt. My mac pro tower, 2009 wont shut off normally. I am 100% sure it is not hardware related, as I isolated the problem to my applications folder, and other copies of this system work fine and shut down fine. It has something to do with an application, because i coped everything else over to the other systems with migration assistant, and it wasnt a problem, until i copied over the applications folder. However, i cant figure out which application is causing the problem. I have reinstalled the system and nothing changes, so I wonder if there is some log I can copy and show you to let me know what is causing the problem at shutdown?thank you

Welcome, my name is XXXXX XXXXX X will assist you today!

I was working with you on this issue before... When you say other copies of the system work fine.. Can you clarify what you mean by other copies of the system.

Do you mean, you have made other user accounts, administrator level and those work fine . ( till you copy the apps folder )

Or, do you mean you followed the mountain lion external disk recovery solution, and clean installed other copies of Mountain lion, and those copies worked fine. ( till the apps folder )

i had older copies of the system as backup, they all shutdown fine. But they are a month old. WHatever happened in the applications is form the last 10 days, and I had forgotten to make backups. For some reason, i assume because I must have excluded applications form time machine, I cant back that up. SO these other copies are this system, a month ago. I did get 10.8.4 recovery, and yet the problem persists. I assume recovery only replaces system files, leaving third party or mac ap store applicaitons untouched, and so a third party application must be the problem.

Your diagnosis sounds spot on to me..

Id like to look through all your applications.. Please do the following

About This Mac > More Info > Software > Applications

And then copy and paste your app list here, in a reply.

Thanks,

Customer: replied 11 months ago.

i tried it again, this time it does look for applications, but the spiining spokes wont stop and it brings up nothing

Expert:  Dustin replied 11 months ago.
Thanks.

I believe we did a disk utility , permissions repair first.

But could you try this next.. The first step referenced on this page, to repair the Home ACL and permissions from boot.

https://discussions.apple.com/thread/4549495?start=0&tstart=0

Once doing so, start the mac..

Can we get the applications info screen to show now?
Customer: replied 11 months ago.

The reset acl and permissions didnt work. As for the applications thing, It put out a ridiculous 1500 paged applications file, with the folders names and a bunch of stuff. Its just not worth the trouble for you to have to go thru. I assume I will just have to rebuild the applications, which is fine, I dont use half of them in there. But this is the report form the last crash. I assume its listing it as a kernel panic, though the machien works perfectly, other than when it shuts down, it never clicks off, the power light goes out for 5 seconds, then comes back on. Then to turn it on, I have to hold the power button for 20 seconds. I just assume this isnt fixable, or is some rare unknown. thank you for the help anyway.

Ah ha.

I overlooked this the first time.. But this time I spent a bit longer reading the Kernel Panic itself..

com.sophos.kext

You have sophos installed.. It has to be whats causing the issue. Lets uninstall Sophos ( trash it )

And also, lets delete its plist files.

/Library/Preferences/com.sophos.ui.plist

~/Library/Preferences/com.sophos.sav.plist

~/Library/Application Support/Sophos Anti-Virus ( folder )

lets make sure we delete those files, and folders.. ( the bolded ones )

I have a feeling, that completely removing sophos is going to unlock this issue.

Though after we uninstall and delete those files and folders.. I would restart, and run a normal disk utility permission repair for good measure.

i did completely remove sophos, but it didnt work. Its probably some complicated thing that is impossible to rtrack down, its probably better for me to simply reinstall the apps i use all the time in one of the systems that has no problems. Thank you very much for working on it with me though. You did a great job.

Customer: replied 10 months ago.

BTW, just by accident , I found the problem. Once i reinstalled iWORK 09, because Pages had stopped working (i must have moved a file by accident) everything went away. LAUNCHED is the process that was causing the problem. Thanks for the help anyway.
