I had a verbal contract with my employer. I was paid 3% of sales. Recently he bought a new 900K house in florida, and used business money to fund it. So he told me he was cutting my commision in half. Is that legal? Also he has been holding my checks for up to 4 weeks when Im suppose to be paid bi weekly

His office manager wants me gone so her husband can have my sales job, and she has even threatened me telling me to leave or she will make me leave. I can get another job no problem but they owe me two months commision that I am affraid I wont get if I walk.

Yes, unless you have a written contract where he promised 3% for X months or years, and that contract is still binding, in Iowa, your greedy employer can change the parameters "at will" and you can take it or leave it. He can only, however, change the rate on prospective sales, not on ones already finished and unpaid.
However, his is obligated to pay you ontime, and you may want to contact Wage Claim in your state of Iowa and press the wage claim charge. It does appear that you are being pushed out the door, and perhaps making waves with a wage claim is worthwhile. I'd do it :)
