If you have not paid your bill with them, then they can hold your transcript and they can refuse to allow you to register. Unfortunately, just because you have made arrangements with the collection agency to pay the bill in smaller increments that you can afford does not mean that the bill is not still delinquent. The school can hold the transcripts until the bill is paid in full.
