Hi,
I would highly suspect there will be metal in the pan since you have a knocking condition. Either way I'd pull the oil pan and inspect the rods. The one that got hot will be discolored.. You may be able to get by with a crank kit..

Yes I was referring to a crankshaft kit as shown here:

You would need to remove the engine and get a engine stand to replace it..

Is it possible to have knocking noise from the transmission?

I thought the noise was coming from the bottom of the engine, oil pan area? It's not common to have transmission knocking.
