I replaced my alternator on my 2001 xj8
Now I have a error message battery not charging. But it is charging. Tested it for voltage.

do you have a scanner to clear the code

Disconnect the battery for 5 min then hold the to cables together for 30 seconds it will reset the computer and hopefully clear the lights let me know

If the warning is on all the time we may have a wiring fault. Pin 1 yellow wire off the alternator goes right to the cluster for the warning. If there is a poor connection or the wire is open or short circuit this will cause the problem.
