Your description is an indicator of a failed heat exchanger. The furnace should not be operated in this condition. The exhaust from the furnace is making it's way into your house.

is it ok to stay in the house if the smell and how about my pets??

It's not ok to stay in the house (you or your pets) if the furnace is running. The odor itself isn't too hazardous (some people do get ill from the odor) but the associated exhaust is quite hazardous.
