Many times when you have a HEUI pump failure, metal debris comes out of the HEUI pump and damages all the injectors. I have seen this many times before. It's kinda a known failure mode on Cat C7 engines.
Out of the codes that you mentioned, are any of them active? Does the check engine light come on when the engine is running or you are driving it?

It is normal for the pump to feel hot after operation. it will not overheat when the injectors are damaged.
There is a cat removal tool for the injectors, but you really do not need it. You can use a ladies Foot pry bar to get them out. Thats what I do. If you found shavings on the dipstick, you will most likely see more of them on the injectors when you remove them.
Make sure to lean out as much of the metal debris as you can when you have all of them out.
