What health risks are there in living indoors with urinating and defecating dogs?

I am living with someone who has two small Yorkies, an old female and a young male. The living room smells of urine. I know the dogs use an area at the base of the stairs like a toilet; they have also defecated at the front door.

The dog owner has a no shoes policy but after stepping it a puddle with my socks on I told her I will remove my outside shoes at the door but insisted on wearing an interior pair.

She claims to have cleaned the mess but the smell is persistent because the problem is ongoing.
