My wife has joint pain in her fingers, she is always tired, irretable, has headaches, fatique, and doesnt have great sleep. She has had blood tests and was told it is a auto immune desease, but they cannot find out which one. Is it possible that this might be a Hormone dificiency?

Her symptoms, especially joint pains are more likely to fit in an auto-immune disease, especially if some of the markers like ESR, CRP, ANA, RA factor etc. come out to be positive.
Hormone deficiency that may be tested for include thyroid profile and corticosteroid deficiency.
You can ask your doctor to get a thyroid panel done, and other tests if clinically appropriate,
