Sounds like a loose connection or loose ground problem, this will require the wiggle test to diagnose, move around the harness and see if you can duplicate the problem.
Could be a problem in the fuse box itself, there is also a battery saver relay to check.
here is a wiring diagram for the windows.
Check inside the rubber boot in the drivers front door jam, the wires here will sometime break and cause problems.
A scan for codes in the body control module would not be a bad idea at this point.
What scan tool did you use?
Yes this could definitely be a ground issue.
I will opt out and see if anyone else has any more ideas.
