1993 F250 with a 460, already has cat removed. I'm making a set of inner fender headers, do I need to keep EGR valve for the engine to run correctly?

Hello, it will run fine without the EGR valve but you will have a check engine light and EGR code.

If I hook it up to the header, would it have any issues? Also do I need to plug the lines that the air pump for the cat went to?

It will work fine plumped into the headers. There's no need to plug off the line that went to the cat.
