Methamphetamine generally can be detected in urine for up to 3 days, in saliva for up to 36 hours, in blood for 48 hours and hair up to 3 months.

The detection times are somwhat variable depending on length/frequency of use, dose, route of delivery and metabolism. The longest detection time ever reported in the medical literature for methamphetamine was 6 days for urine.

When urine is tested, what do they look for, or what makes meth show up different than aphedamine?

The two drugs while similar in action are chemically different. In most tests they use GC/MS technology to identify the specific chemical - much like doing a "chemical fingerprint" of the substance.
