the blinking check engine light is multiple random misfire ,which telling you that the misfire is severe and it will cause engine or catalyst damage
what is the mileage ?
when was it last tuned up ?
the misfire could be several reason from a spark plug,vacuum leak to a weak fuel pump
do you have a diagnostic scanner that you can retrieve fault codes ?
your local parts store like advance auto or auto zone will scan for free if you dont have one

so i guess you mean before you took apart you had that issue ?
an intake manifold maybe you referring too , you blew an intake manifold gasket on it

you probably know it is a common issue on the 2.7 liter engine
I would replace the engine or do a complete rebuild on it ,since you already have apart
there is a class action law suit on this issue .
