Have you replaced the crankshaft sensor yet?

The crankshaft sensor is mounted in the bellhousing and it's job it to tell the PCM where the crankshaft is positioned and where #1 cylinder is.. It's a common issue for it to fail which will cause you to have no spark until it cools down. I'm betting it's bad and if you could connect a scantool to monitor it and check codes you could verify that, but it's the most common issue we see and I think it will fix you up..
Also I would advise to use a OEM sensor because the aftermarket sensors have a high failure rate..
