Good afternoon, I assume you mean setting the timing belt markers? What engine size do you have and is it double over head cam or single? Please let me know about these items. Thanks

I changed the head gasket, water pump and timing belt and no matter how i align the timing marks, the car won,t start. It cranks fine but does not start. Any sugestions?

You need to recheck all your electrical connections. Even if the belt was a tooth off....it would start. Make sure to check to see that the Cam sensor is plugged in and also make sure you didnt plug the wrong connector in.....the cam sensor and coil pack have the same connector. Make sure the wire colors match to the following picture for the cam sensor:
