What are the implications of filing a complaint against a dishonest judge during a case. I'm pro se and see no other solution.

There should be no implications for making a valid complaint against the judge. It's only human for this judge not to have some animosity towards you if a complaint is filed. Thus, you should ask for the judge to recuse himself from your case so the judge's personal issues aren't used against you.
