I have a permit to carry a concealed weabon in New York and Pennsylvania, does this apply if I am operating a Commercial Motor Vehicle?
No. firearms are not permitted in a CMV even if you have a permit to carry. As a heavily regulated industry this is a Federal preemption of the state law permitting you to carry.

Makes sense, can I find this specific in the Federal Motor Carriers Safety Regulations?
You can but I am not sure of the exact regulation number. In addition an officer can searhc your truck without a warrant or probable cause. The only exception is a locked personal container.
