Close the windows live mail i mean exit and then go to Hotmail on the web using the internet explorer and clean out all the folders. If you want to save any messages, create a new folder and move those messages to the new folder. Empty the thrash also.
Remember that when you restart windows live mail, it will try to sync with the newfolder status on the web, so be sure you have moved any important email to a storage folder and now it should work.

I wanted to return to my original configuration with my original data. I set up a new account but was never able to sync with the existing messages in my online folders. I finally took all the online Inbox mail which I had moved to a temporary folder (several thousand messages) and after setting up a new account with the old name and password, moved them back to the Inbox online folder, then synched to download them. So my Inbox is now in sync. My other online files (Sent, Draft, etc.) are only visible online and I can't get them to synch with those folders on my computer.
Please check the pop3 settings one more time for mail.services.live.com in the server settings of windows live mail it should sync.
