Yes, these holes are supposed to be there. They are designed to allow the muffler to dispense any moisture that is inside it. A by product of what the catalytic converters do is water vapor.
This moisture condensates out into liquid at the ends of the mufflers
the holes allow it to drain. This helps reduce internal rusting
I patched them both with permatex. will it harm the vehicle if i leave it on?
No, you will not "harm" the vehicle, however, you will run the risk of the mufflers rusting out internally. I would recommend that you reopen the holes. A funeral coach does not get a lot of activity at times, the moisture staying trapped will contribute to premature internal rust
