I have a 2006 Yamaha T 60 TLR. It cranks but will not start.

I have a 2006 Yamaha T 60 TLR.
It cranks but will not start.
All filters changed, new fuel.
Found a bit of water in the clear plastic tiger housing under the cowl.
The motor sits for months as it is on a houseboat.
What should I do next?
Remove injectors, flush fuel rail, replace injectors???
I have a service manual coming but your advice on systematic troubleshooting would be most appreciated

Hi Jason,
My name is***** have not checked compression or spark output. I get an occasional run attempt on starting fluid. I am confused why it struggles so much on starting fluid although I am careful how much of a shot I give it. The plugs were wet when I pulled them with a smell of old fuel even after repeated start attempts.

Hi Bill. The engine needs 4 things to run.1. Good compression2. Good spark3. Good fuel4. A working EFI management system. ] Starting fluid is a good fuel, so even if the fuel tank was full of water and there were no other problems the engine would start and run on starting fluid. If it will not run on starting fluid then there is a problem with compression, spark, or the EFI system. Can you check spark and compression and get back to me? Or how do you want to do this?
