I ran it this morning for about two hrs just cruising. It's on a pontoon boat
I have only about fifty hrs on it

I was just moving the boat from the front of my boathouse to the side and rsn it fir about ten mins before putting it in the slip when it started to run rough while I was slowly going to slip.

Ok for this you will need a glass jar. Locate the high pressure fuel filter on the left side of the engine. Disconnect the forward most quick connect on that filter. Point the hose into a jar and have a helper turn on the key. Catch the fuel in the jar. Reconnect the hose. Allow the fuel to settle for a few minutes. Is there more than one level in the jar? Or a line in the middle of the liquid?

It sounds like water. That is why I need for you to check it There could be some trash in the filters. Dirty oil will not do it, but having too much oil could.

Stabil should burn ok, low oil pressure would sound the alarm

You will need to get the boat out of the water and pump the tank

This test you can do right at the house. Even if it is water, you can still get rid of it. Or at least you would know what you are looking at for them.

To get rid of it I would empty the tank completely ?

No just pump out the bad stuff. You would need a long hose and a primer bulb, or a small electric pump.

I prob have 25 gallons of gas in tank

That is fine. If it is water, it will be on the bottom of the tank. You may only need to take out 5 gal. That is if the problem is water. We don't know that yet.
