If you replaced the gear box from auto to manual you may need to have the gear box wiring changed out and computer and the computer reprogrammed.The programming in most all cases has to be done by a dealer unfortunately as this will require their computer to do this reprogramming and their access to the programming mode/operation.

I suspect the gear box swap out is causing the issues here and first the wiring needs to be checked to make sure it is fully compatible and if o.k. the computer replaced and programmed.This will require special programming by a dealer to correct this here.
