I just purchased a '96 Ford 350, box truck, (commerical plates) last registered in 2011. The registration shows that it has been registered under a Company name. The man died, who owned the Company, his son sold it to me. Do I have to pay 3 years of back registrations since the man passed away and couldn't file a non-op?

No you do not have to pay the last 3 years if you can show proof of death and that the truck was purchased from the estate. If anything the estate/son who sold it to you would be liable for those fees in the unlikely event they are not waived, because the seller is under an implied common law warranty of merchantability to provide you a merchantable title and their failure to do so or assist in your obtaining one is grounds to actually hold them liable in court to pay the costs or rescind the sale and return your payment.
